Lunar Shrines appear randomly all over the Sanctuary. You can notice them on your minimap, as they are marked with a purple asterisk. You can quickly check on your minimap to see if the shrine is marked purple before you attempt to clean it.

If you want to discover a Lunar Shrine for sure, you need a Nightmare Sigil withAncestor’s Favor Affix. That’s the best way to have a Dungeon filled with Lunar Shrines. The downside is that it takes a lot of grinding to obtain that Sigil.
